The Nearest-Neighbor (NN) model is the most accurate thermodynamic method for predicting DNA duplex stability. Unlike simple rules that only consider total base counts, the NN model calculates stability based on the identity and orientation of adjacent base pairs.
Thermodynamics: The model utilizes experimentally determined Enthalpy ($\Delta H$) and Entropy ($\Delta S$) values for every possible dinucleotide pair (e.g., AA/TT, AT/TA, GC/GC). The melting temperature is calculated using the equation: $Tm = \frac{\Delta H}{\Delta S + R \times ln(C_t/4)} - 273.15$.
